The results show that there are 39 nucleotide variations in 2775 bp ORFs of 80 rice accessions with an average mutation rate of 1.41% compared with Pi-d3 Digu ORF. Based on nucleotide variations, The WTBX Pi-d3ORF of 80 rice accessions can be divided into 37 haplotypes. Among these materials, H8 (28.8%), H4 (11.3%) and H23 (5.0%) are high-frequency types while others belong to low frequency types, which shows that the WTBX Pi-d3 in Yunnan rice landraces is rich in genetic variations and haplotypes, but low in frequency.
There are 28 amino acids variations in 33 translation proteins of 37 haplotypes with a high frequency of pseudogene: 18 haplotypes with 32 rice landraces (include 12 indica rice varieties) are examined to have Pi-d3 pseudogenes, and the reason may be the permeation of Pi-d3 pseudogene to indica. Except for the published terminator at position 737, there is a new find that positions 32 and 467 of protein also have terminator. Pi-d3 shows differences in the type and frequency of haplotypes between the subspecies of indica and japonica, the ecotypes of lowland and upland rice, non-waxy and waxy rice which shows that there is a genetic differentiation in subspecies or ecotypes. The geographical distribution of 37 haplotypes has a characteristic of spreading over a large area while concentrating in small areas, and Puer, Banna and Lincang are the central areas with abundant haplotypes which means the types of haplotypes decreased outward progressively.
